The UAE does not care if you're Muslim or not, as long your Certificate of Marriage is attested by their Embassy/Consulate abroad, and then by their Ministry of Foreign Affairs here in the UAE!

You should of course get the Certificate attested first by the appropriate Cyprus authority before taking it to the UAE embassy in Cyprus!
